Do you have more than 1 active controller? If you're playing WiFi, are you connected?

Which controllers are you using? The Wiimotes, both have to be on and make sure they're player 1 & 2. I use the Gamecube controllers in ports 1 & 2 (make sure they're in the right ports).

If the other controller is just blinking, make sure that it's sync'ed with your system, or that it's batteries aren't dead. Odd that your having this problem. Do you have any Gamecube controllers hooked into your console?

No, that shouldn't be. But, it has happened to me once with (I want to say Super Smash Bros Brawl). I believe if your battery is low or dead for an extended period, it "forgets."
Did you get a fix for your problem yet?

All I can think of is that blinking light on your controller usually means the battery is low/dead or not sync'ed.
Other than that, I'm stumped on your problem.

The game is a lot of fun! The simplicity of the controls makes it easy to pick up and play. It's not as deep as say, Marvel vs Capcom (6 buttons as oppossed to 3) and everyone's combos are essentially the same or some variation of.
For example, everyone can either jump in with an attack or dash in and attack, followed by (standing/crouching, or mix it up between hits) light, medium, (crouch+forward) strong hit (aerial), up (as aerial), then light, medium, (down, down+forward, forward)+character switch button, light, medium, strong (or a special move). Every single character pairing can pull off that combo. I do wish they had used Rockman X instead of Rockman Dash only because they used Zero and it would've been fun to play as X and Zero. My favorite characters to use are Doronjo and Morrigan: Morrigan is extremely well balanced, and Doronjo can mix up the game with her specials. I like Frank West as well, but just prefer Doronjo (she's kind of funny, and slightly faster).

Jun the Swan has great moves at keeping enemies away! She's definitely the queen of distance control (you would think Saki, right?). Saki must rely on keeping the enemy away, her move speed is slow, and her upclose attacks don't have the speed needed to be an up close fighter. Jun can mix it all up.
A friend of mine tells me the best in the game is actually Ken the Eagle (personally, I would say Karas). Ken's faster, stronger, and has slightly more stamina than Ryu (supposed to be the most balanced character, and Ken's stats are all slightly higher). He can teleport and if you know how to use it right, means you can be in front of, behind, above, etc. your opponent at any time. Karas has insane range (sword), is fast, and strong. He has enough Stamina that he can take the hits as well. His Supers aren't among my favorite, but you can choose an ally with spectacular supers and make use of Karas to build up the Hyper Combo gauge. You can safely switch characters by using a Super Combo with Character Switch. I play with Chun-Li from time to time, but find she just lacks strength and stamina. Her combos are nice and flashy, since they land plenty of hits (if you have now Super at all, her opening combo, followed by aerial up to two-in-one hard to tensho kyaku can land more than 12 hits sometimes. It's nice that Chun-Li has Tensho Kyaku since it can also work as anti-air to some degree, but I just find she lacks any consistent AA (Ryu can always Shoryuken, Morrigan can always Shadow Blade, but Chun Li's Tensho-kyaku has to be timed better to not be hit out of it), and is easier to counter (many of her moves leave her open either at the beginning or at the end).

I thought it'd be worth mentioning that there are unlockable characters (without spoiling):*
Beat the game with 3 CAPCOM characters (new CAPCOM character) Beat the game with 3 Tatsunoko characters (new Tatsunoko character) Beat the game with 6 CAPCOM characters (new CAPCOM character) Beat the game with 6 Tatsunoko characters (new Tatsunoko character) Beat the game with all the unlocked characters (new Tatsunoko character) There's also a secret during the credits: press a button to have Doronjo, Boyacky, and Tonzura ride on a 3-seater bicycle. Collect all the Yellow Letters for a secret-hidden-mini-game. *If you're in a hurry to unlock the characters, go into options, set the difficulty to easy, damage to highest, and your Hyper-Combo Gauge to Full. Unleash hell.
